How can I avoid using the Windows domain as a prefix to the userid when logging in?

Currently domain users have to add the domain name as a prefix before user ID to get access to the FTP server (e.g. MYDOMAIN\username). Is there any way of avoiding this?

Yes, if you go to the User's panel and select General User Settings, you'll see where you can enter a default domain. Users belonging to the default domain will no longer have to prefix their userid with the domain name.
